I just want to say that this hit my Stretch setup by surprise today after
rebooting also. Basically this is the default setup with dnsmasq so the
package is basically broken in Stretch at the moment. Any chance that this
will be fixed before Stretch goes stable?

This is causing by newer connman which include connman-wait-online.service.
You should be able to fix it by disabling connman-wait-online.service
