Christopher is right, old reels that may have problems must be baked,
then they can be used for a while before they need to be baked again
(I don't think you can do that many times, though).
You may want to join this Yahoo group:

On Windows:
Open the file pagesizes.txt (you'll find it in the Component Files
folder) with a text editor.
Move the whole A4 line on top.
Save the file.
Restart Finale.

If I copy by clicking and dragging they get copied, but if use ctrl-c
or ctrl-shift-c then ctrl-v everything gets copied but smart shapes.
Of course the settings in the Items To Copy
speed is essential you may find yourself in trouble.

To make sure this is the solution to your problem, try looking at the
last staves of the file after the Break Multi-Measure Rest command,
you may find that a portion of the file got unselected.
