I want to connect a linear amp (AL-82) and a MFJ-998 automatic antenna tuner.
I am running a flex 5K with the flex tuner installed. I want to be sure that I
connect everything properly so that my equipment is not damaged. I am not
sure how to deselect the internal ATU in order to use the

Just click on the TUN button to generate a tuning tone with the ATU in bypass
mode. That should give you a carrier to tune the external tuner with.

power the rig down. It happens just briefly but happens every time. Anyone

The one item still missing is the ability to disable the amp key line
(tx relay output in the Flex) when the TUN button is clicked. It would
be nice to make that a checkbox option in PSDR for those using external
autotuners with their amplifiers.

Yep, that is the way I do it also.
I can see a situation where you would want the TX out line both enabled
disabled at the same time.

Let me clarify that I wouldn't expect 99% of Flex owners to be
interested in this option. But some of us oddballs with remote setups
and solid state amps could benefit.
Now if only the MFJ-998 had even some rudimentary remote control/reset
capability...
