I can confirm that RC3 fixes my problem and I now have stable memory usage
having run the same .jmx overnight for confirmation.

I noted that when the first agent finishes its work (all threads executed all
loops), there are some agents that keep running for a long time and that

That's a bug in the shell script.
It was fixed in JMeter 2.3.
