Just one question, do you have the external drive partitioned one each for
superduper and one for Time Machine? Is that necessary? I thought I read or
heard that TM and SuperDuper both assume the entire disk or disk partition
is theirs and theirs alone.

No you can recover everything. the time machine in the command r option
recovers basically the OS so if you messed up some ware or blew something up
you can recover the OS. and it will all work the same again before the mistake.

If you look int the DVD Remaster package, there is a little utility called
"Faremount". Put that in your applications folder and run it when you run DVD
Remaster. That will allow DVD Remaster to talk to VLC and it will handle your
encrypted videos.

I looked at the Bootup options with Command R held down during startup and
see that one option is recovering from a time machine backup. Can you
recover your hard disk with OS, apps etc, or is time machine just for
documents and folders (data)? I'll be addressing the issue of a backup
