procmailrc, and after that,
re-send your mail with formail. In your case, a lot of files each one
containing one email, this should work in bash
for i in *; do
formail -s procmail < $i
done
You can get the "new" mail in mbox or Maildir format, depending on your
procmail setup.

se have a look to the output of "./configure --help", and see what
other "prefix" flags are around there. If there are some more, change
them too to point to some place within your $HOME.

No, but if I read that correctly, I would have to duplicate all of my
procmail filters into mutt.

you might tweak the tag-pattern so it archives only the messages you
want (e.g., don't archive anything flagged)
Those archive mailboxes can also indexed by mairix, so you can still
search stuff in them.
