This can be closed as I have solved the problem by making a new firefox
profile, importing bookmark backup and avoiding the installation of
google toolbar. I am not certain but I think this add-on must change the
location of the bookmarks in some way.

I've looked there. I've tried a few things. Deleted the sqlit bookmark
database, disabled all add ons. Re-install firefox through Ubuntu
synaptic repository.
I then restored back up copy of bookmarks and get bookmarks accessible

Update -
After restarting firefox the history has returned but the bookmarks are still
missing.
At least some of the tags are also working although there are many empty tag
groups. Hope this helps.
