Looks like the installation is in /usr/lib/apache, with some other files in other various places.
So, if I understand you, then I should be able to build my own package, direct it to install in /usr/lib/apache over the existing installation which should maintain my current config.
However, I can't seem to find the command to stop the server. I thought /usr/lib/apachectl stop would do it, but that doesn't work. What should I be using?
