Don't know how this is triggered and why, Apple doesn't tell us too much about the inner workings.
From previous debugging, I believe that ATSServer is also used for fonts embedded in the document, and creating/activating those fonts can be expensive. The Spotlight importer wouldn't help with Skim's searching, as far as I know.
