I think this is a very temporary problem, but unfortunately, the problem happens to exist in the version that was released today, version 4.1.0.136. Because of this, I am planning to include a feature in the scripts, at least for now, that makes Alt+Shift+F4 unload Skype completely. Alt+F4 minimizes it to the system tray, so I use Alt+Shift+F4 to avoid conflicting with that. You will have to press it twice though, just so people don't do this accidentally. If you do press it twice in quick succession though, it will not warn you, it will not hesitate, it will not pass go, and it will not collect its due; it will just knock Skype clean off the map. :) I think the systray button will ask if you want to end calls, but I don't get that option from a script. Alt+Shift+F4 is not available yet, but it should be, as soon as I get new scripts out.
