Since my last reinstall, I have deliberately not installed or used wifi stuff (i.e. wireless-tools, wpasupplicant and wicd), because it seemed to be a source of instability in my previous installation. I saw this too - except with "shutdown -h now" - in my previous installation, where I was using wifi. But in my current installation, where I haven't touched wifi, I have never had a problem shutting down, even when suspend stops working. So it is plausible that using wifi is the cause of a situation where it is impossible to shutdown cleanly.
