I was having same problem with msconvert as described above (on windows 7 64-bit). I installed MSfilereader and newest Proteowizard package (to tpp-bin) as suggested. But now I receive a "Caught Unknown Exception" error:
c:\Inetpub\tpp-bin\msconvert -v --mzML -o c:/Inetpub/wwwroot/ISB/data/ Todd/2010_11_04_HFF -c [1,2] c:/Inetpub/wwwroot/ISB/data/Todd/ 2010_11_04_HFF/2010_11_4_HFF.RAW -------------------------------------------------------------------------------- Unable to read configuration file [1,2] format: mzML (Precision_64 [ 1000514:Precision_64 1000515:Precision_32 ], ByteOrder_LittleEndian, Compression_None) indexed="true" outputPath: c:/Inetpub/wwwroot/ISB/data/Todd/2010_11_04_HFF extension: .mzML contactFilename: filters: filenames: c:/Inetpub/wwwroot/ISB/data/Todd/2010_11_04_HFF/2010_11_4_HFF.RAW processing file: c:/Inetpub/wwwroot/ISB/data/Todd/2010_11_04_HFF/ 2010_11_4_HFF.RAW [c:\Inetpub\tpp-bin\msconvert] Caught unknown exception. Command FAILED I can run msconvert from the command-line without a hitch.
