I would the use the program Viking:

Mind you I would say that, since I'm now the lead writer / maintainer of it.

I used to use gps-correlate but then I wrote the geotagging support in Viking.

It has the ability to overwrite existing Geotag data in the file (you will have 
to turn on this option in the geotagging process).

The latest Viking version 1.5 also has the ability to Geotag images to a 
Waypoint's position.
