I am no TeX guru so perhaps should not butt in here. However from an 
installers point of view I prefer having the one primary file for 
configuration. There was a time not so long ago when one had to 
configure multiple files and a new-comer to TeXness could have a hard 
time of it and easily also make a mess of it with the diffuse multi-
file structure. Perhaps comment-segmented areas of the texmf.cnf for 
clarity following the primary declarations?
