Have you installed any service packs? If you google "javascript runs slowly in ie6" you'll find lots of people are having similar problems with IE. There is also a Jscript update from MicroS*ft that is meant to speed things up in some situations.
What happens if you start with a clean fresh TW and just add your data tiddlers to it?
