No, you are not missing something here.
As far I can see now, (just started to explore the manufacturing module in 
OpenERP), manufacturing in OpenERP isn't the broadest functionality compared to 
the other modules and specialized software packages. But what it does is 
working.
Your process is more likely in the chemical process environment as I 
understand. That needs an other approach, that is not available in OpenERP.
OpenERP's manufacturing module is written to support traditional "Discreet 
Manufacturing".
The best approach you may follow to fit in the software is to define 1 standard 
batch for the end-product that maximize your utilization, and sell e.g. 1/2 of 
a batch.
You can also define smaller batches (new end-products, BOM's) with new routings 
if needed.
These are proposals as I do not know your business. very difficult to give a 
solution witout knowing this. I could be that this manufacturing module does 
not fit in your process.

Regarding different workcenters with different capacities, that's a common 
problem. Somewhere in your production process you will find a capacity 
bottleneck, called the "critical capacity" and will limit/stop your production 
flow.
It's the companies task to explore these bottlenecks and find solutions for it. 
(e.g. double work shift for this workcenter or extra mixers)
Same issue will be there for long lead time purchase materials, that have a 
purchase time of e.g. 1 year upfront. You have no sales orders for it yet, but 
you need to buy already, otherwise your delivery time will exceed customers 
expectations e.g. within 2 months, when you can sell now.
