Hello, For a while I have been using Cooja quite successfully with TinyOS. There had been a couple of issues, for example on the serial stack and another one with the timers, but with the help of the Cooja guys we could resolve these quickly. Use the cvs head of Cooja (in the Contiki cvs) to make sure that you have the latest version.
Documentation is still somewhat limited, especially on TinyOS. I know that the guys at SICS are working on this, so I hope this will change eventually.
