So, clearly after rebooting, tortoise is not asking to add these files for 
commit anymore
So it is related to these settings
"Confirm adding unknown files" and "Confirm deleting files"

I am not going to try messing up again with my rep using the CLI but it is 
tortoise related as it is regarding a tortoise gui setting
I don’t know if mercurial is responsible for checking out files for the commit 
gui

Could you provide more information on:
- operating system
- TortoiseHg version
- Mercurial version

Is this issue occuring also with Mercurial only? Just to be sure the issue is a 
TortoiseHg one.
