I think the issue (if it's the same) is even more strange in my case. At startup the right resolution and rotation is used but I still get the "Could no apply.." message. As soon as I press close on that message, the display config is reset to "standard" - only one screen working. It's really annoying to reconfigure the screens at every boot. :/
