Is there any chance the queues that aren't getting GC'd are temp queues? http://activemq.2283324.n4.nabble.com/AMQ-5-5-remove-temporary-destination-td4498959.html indicates that to GC temp destinations you also need to set <broker .... allowTempAutoCreationOnSend="true"> as well.
