Rob, that could be a MailScanner config problem.  You don't say which
version of MailScanner, alas.

In /etc/MailScanner/MailScanner.conf check the "Spamassassin Local State
Dir" line.

Mine reads:

SpamAssassin Local State Dir = # /var/lib/spamassassin
