Hello Ari, that's exactly what I thought when I started this process, but it turned out not to be the case. According to the tech support guy at Apple, an iTunes backup is exactly like an iCloud backup, in that only the data is backed up, not the apps. As near as I can tell, if you choose transfer Purchases, which I always do before backing up, any new apps on your phone are copied to your computer. Older apps are not copied, however. This is true even if the app isn't in your iTunes library.
The app I was having trouble with was in my library at some point, but somehow it got deleted from the Mobile Apps folder on my computer. When I realized this, I deleted the entry for the app from my iTunes library and synced my old phone with my computer, fully expecting the app to be copied from my phone to my computer. It wasn't, and the tech support guy said that was to be expected. Frustrating, but apparently that's the way it is.
