I don't have a complete list of exchanges that, because they used best known practices with Bitcoin, were not vulnerable to the security problem that MtGox experienced.
One such best practices exchange is https://www.kraken.com/ This is to emphasize the two-layered nature of the cryptocurrency infrastructure: 1) wire-transfer/public ledger (small amount of highly vetted open source software) 2) financial services such as exchanges that are basically just websites that have all the known security weaknesses of web applications.
