The reason is simple; there is more than one Wikivoyage project, and the communities on each occasionally have differing opinions on the aesthetics of banners. So, for example, the Hebrew Wikivoyage may choose a banner and put it into Wikidata, while the English Wikivoyage considers but rejects that banner in favor of a different one. It's not common, but not rare either.
