>From memory, the file structure (as you have already guessed), is different between the two versions. SD video 'shouldn't' really pose too much of a problem in either suits as a result, but I seem to remember that some of the files AP uses in the two versions do reside (yet again) in different folder structures to each other, causing the problems you are seeing.
I think the only way to stop this happening is to (I'm afraid), start again with the original footage, although, I seem to remember there is a way if transposing the clips from one version to another. If this involves having to 'tag' every clip in CS4 so CS5 will 'see' it from its original folder then re-tag it again when imported, creating the correct file structure in CS5, remains a mystery, although, not out of the realms of modern Adobe logic! Might be worth googling the problem as I too seem to remember another user having the same problems well into last year before.... Sorry I can't e more specific.
