If it's the fortigate not working, I'm not sure why it would work on one interface and not the other... unless you have settings different for the two interfaces on the Mikrotik - did you manually configure anything under the interfaces on the Mikrotik or just let us use the defaults? You do need to have everything matching on the interface settings on both routers.
Oh, one thing that could make a difference... if the MTU doesn't match on both routers it will break OSPF. The system log on the Mikrotik should show you some of what's going on... you can enabled more detailed logging for OSPF, but that'll start spitting out a lot of junk that's mostly meaningless to me.
