Bob - I am making an assumption that you are simply trying to get to the mid-tier configuration. The permissions are set directly on the directory-structure file path within the installation directories. You would need to highlight the root level of your Mid-Tier and/or WEB-INF directory structure, right click to properties and set the permissions there.
