Describing a trace as "accounting for mic calibration" is imprecise, because it depends on your frame of reference. The key factor is whether any trace represents an in-room response, or the response as seen by your sound card ADC (after being filtered by an imperfect mic)
I think mortod's conclusion and reasoning are correct: both traces are as seen by the ADC and are therefore comparable. This is nice because, as he notes, it also fits the experimental results.
