actually Obj does support multiple maps per mesh. Prefab doesn't. For now...
multiple material support is on my todo, but is way more complicated and lot 
more work to implement than you might think...
But it will be there, don't worry, I want it too!
Its just for now, there are way more important things to do, add and fix in 
Prefab than this.

as about prebaking, Prefab can render as well ou know. Might take more than 
modo, but I can promise you that once you know
your way, you can generate kickass textures within Prefab. I miss soft shadows 
tho... should be added somewhere in the future :))
