Aqua,
    Sounds like you need a engine/prop shaft alignment.  Probably, the engine 
has settled on the bed.  The prop shaft has been scouring the stuffing box cap. 
 When the cap was tightened, new metal was introduced for the shaft to rub on.  
Next haulout or whenever you are brave enough to swim under, make sure the prop 
shaft goes through the center of the opening in the hull.  My guess is the 
stuffing box gets hot after being run a while.  That should never be, only 
warm.  Hot is telling you something is wrong.
