I am not sure if using different mail clients would cause the issue. As long as either: 1)There is no problem upgrading from the non-folder-patched version to the folder-patched version (has been tested) or 2)It is well documented, and preferably some script to migrate existing mboxes is provided. It's probably not safe to do this in %post either. Also, I am not sure if $HOME/Mail is an ideal choice, unless interoperation with kmail (which uses $HOME/Mail by default IIRC) has been tested.
