Well, you would fly into San Jose International Airport, if that's possible.  
That's the nearest airport to Cupertino.  If not, there is also Oakland 
International and San Francisco International.

You can board the Muni right inside the Embarcadero BART station.  There's a 
booth right when you exit BART, with a person inside to ask.  Tell them you  
want the MUNI to the Cal Train Station, and they can tell you how to board it.  

It's all still underground at that point.  You're still inside the station.  
It's just that Muni runs one level up from BART, on different tracks.  And then 
surfaces to the city streets before the next stop, heading the direction toward 
Cal Train, anyway.  The other direction, it stays underground for quite a few 
stations before surfacing to city streets.  The Cal Train stop is the end of 
the line for N-Judah and it's the 4th & King stop for the T-Third.  Same stop 
for both Metro trains.
