As for checkboxes -- well, from an accessibility perspective, I
would personally love checkboxes, because I actually can't do the
current control-click control to select multiple tags on lj. That
being said, some of us do have yonks of tags, and a scrolling
list -- though in accessible in many ways -- is much more
manageable to people who don't have the accessibility problem.

I'm not quite sure what the appropriate workaround is here. A
general rule for accessibility is "separate is not equal"; you
should be able to get accessible material out of the same page
available to all the other users. Maybe JavaScript to keep the
size of the displayed list small, but still functional checkboxes
for users without JavaScript?
