I don't know how the internals work, but when you 'delete' a message, it just removes the current label. So when you delete a message in the Inbox, it just goes to All Mail and any other labels it already had. It corresponds to the 'archive' command in the web interface. It is not instantaneous, you have to expunge the messages before they leave the mailbox.

To truly delete a message you need to save it to the Trash box. This is instantaneous. As soon as you save it, it leaves the box you were in. Most clients I've used use a 'save and delete' method of moving, so after you save a message to a different box, the one in the current box gets marked as deleted until you expunge it.
