stepconf only gives a tiny, tiny subset of all the configurations that can be created through emc2's HAL. It sounds like your home switch configuration may be one that is not possible. You may be able to use custom.hal and/or inifile tweaks after stepconf has run to get the configuration you want, or you may be better off starting with a traditional stepper_inch/stepper_mm configuration and editing it to suit.
