I don't know if Phil from Ohmikron is on this list, but I think he is active on the DIY-CNC list in Yahoo Groups http://groups.yahoo.com/group/DIY-CNC/ My impression was that the SDS0707 was designed to work with Mach, so I also assume the parallel port is used to give the SDS step and direction signals. EMC should be fine with that arrangement. All of the necessary signals from EMC can be assigned to any appropriate parallel port pin. If you have a manual or schematic indicating the pin functions on the SDS, you can use that to edit a sample stepper configuration file to match. EMC also has a stepper configuration wizard too. If you supply enough detail on your setup to the list, I am sure you will get help to get it working. Are you converting your Sherline's from a manual configuration? How much of the CNC system do you have in hand?
