Mike,

I second Gene's take on your problem. There is spurious noise in your limit
sense inputs which is triggering the limits as far as Emc2 is concerned.  I had
the same problem, but I couldn't fix it through improved grounding. 
I think part of my problem was my logic cables which are very long (15 ft plus).
I finally spotted the random noise spike on the Halscope and
it was something like 5 nanoseconds in duration.
I finally fixed the problem by routing the limit switch inputs through the
Hal "debounce" component, which basically tells Emc3 to ignore any signal 
shorter than -- duration (you set the time constant). If you do a search here in
this forum on "debounce filter" you should find plenty of information.
