It's because an input, which is connected to the X limit input on the 
motion controller, is changing to a "1".  In other words, something is 
telling EMC that you have hit a limit switch.

If the limit switches are really disabled (ie, not connected) in HAL, 
then I can't think of any way for those inputs to the motion controller 
to change state.  Can you post your pinout.hal file on 
<http://www.pastebin.ca> and email us a link to it?
