I can see using the para port as a safty measure. But even then I should be 
using some type of isolation just to be safe? 

I will not have to worry about trying 3 phase.

so is it possible to use 1 phase  of that 3 phase set-up? 

I did not know what was exactly involved with tieing the h bridge to the pwm 
output, but I was not sure, and am still not exactly how that works. 

I will look into using my little Arduino as my break out board and fool with 
getting a h bridge going with that guy first.

Yes, you can with some limitations, the PWM output on the Mesa cards is simple 
PWM, it does not have direct MOSFET drive signals so you would have to create 
the high and low side MOSFET drive signals and the deadzone timer in your 
HBridge design.

The three phase PWM generator does have high and low side drive and deadzone 
timers but a three phase drive is probably not a good beginner project :-)

You can also count TTL encoder signals directly with the FPGA board.

But...

    I think Rays suggestion of using a parallel port (or multiple ports) 
is a better starting point. If you use the bare FPGA card signals to drive a 
home-made HBridge, you risk damaging the expensive FPGA card instead of a 
$15.00 parallel port card. EMC2 can generate PWM and count encoders and verify 
your hardware. Once your external hardware is working and you have run into 
the limitations of the parallel port, then a FPGA card would be a good upgrade 
option.
