Does sound like an encoder problem, either from electrical noise or a bad (or perhaps dirty) encoder. You should be able to 'HALScope' the encoder A and B signals when moving at a very slow speed and check them for proper phasing and possible noise (look at dmesg or the .pin file for your FPGA config to see what GPIO pins the encoder signals are on) > > > --- > avast!
