I agree with that.

Nevertheless, the base directory should be free of Debian files or
references to them (especially ./Makefile.am and ./configure.in) as
that breaks make distcheck for packagers which use different debian
directories as Albin mentioned before.

If the base directory is kept clean, creating ./debian/changelog from
./debian/changelog.in is as simple as adding it to configure.in
manually, if needed.
