Yes. This is absolutely the way to go -- especially considering the current problems Finale is having with preventing data from bleeding into other currently open documents. Given this situation, I think attempting to get a linked score and parts using separate files for each is just asking for trouble. The Extra-Special Part Extraction you describe would keep it all in the same file.
