The problem here is 2.4.0. The release of this was a bad decision from 
xquartz/macosforge. If you stayed with the version just before 
(2.2.something IIRC), you had much less problems upgrading to Snow 
Leopard. And I think when you installed 2.4.0, you were warned. At least 
I felt warned enough so I didn't install it. Unfortunately there is no 
easy downgrade path in case you compiled things against 2.4.0.
