Does this mean I should run recon-all for each subject several times, and compute the average to get the more reliable thickness? Can anyone else confirm this? Thanks! This slight discrepancy can also be observed with antsRegistration. I don't know the exact algorithm FreeSurfer uses for registration though. Best, Tashrif
