That's odd. I'm also using Tiger. It works for me in:
Finder
Safari
Firefox
Eudora
iTunes (but it doesn't matter)
Word 2004 (earlier, too, I think)
Excel 2004
Text Wrangler
ChemDraw
Graphic Converter
Palm Desktop
...
Just windows (e.g. not tabs) within the application, and they can't
be minimized to the Dock.

including the Finder, command-tilde (~) cycles through the
non-minimized windows.
Not on my Tiger setup in Finder or Safari ...but it just worked in Mail...
