Creating those files and directories is *normal*. Those are your user's profiles containing the mail files, configuration settings, and so on. Problem is, I'd guess that something's getting corrupted and that's why you have to delete them and have them re-created every time. I'd strongly suggest looking to see if Mozilla Thunderbird has a web-based forum or mailing list for help with this. It's 99% a Tbird problem, not Gentoo.
