The original srcds_run assumed that the current directory was the root of the installation. This changed as of Orange Box and the srcds_run script was not fixed. I did make a change earlier this year to address this in Orange Box, but the fix is missing some other patches. In particular the GAME variable can get clobbered with the depot name, which means that after running the update, the game will not restart because it uses the wrong mod name. I believe DOD:S and CS:S are affected by this bug, not sure about TF though.
