I kept my steamapps folder, and what I meant was that after steam re-installed itself, it found that it needed to update TF2. Had this yesterday, last update is more then a week ago.
after that I kept only the \team fortress 2\tf\cfg\ folder under the \team fortress 2\ folder to solve the final issue.
