I have not been following all of this post, but there is a way to "fix" DNS when it has been installed improperly. The reason you may want to "fix" it rather than rebuild is if you are indeed running a Windows 2000 AD domain, it can cause odd errors if it is not rebuilt correctly. I have gone in a "fixed" a number of DNS servers that were incorrectly configured this way.
