We did a migration from NIMS 2.6 to IMail for a client, and the only problem, IIRC, was with the date format on the message delimiter (the 'From ' line). I replaced each such date with a dummy in the IMail date format (using a text editor, no programming necessary) and I don't believe any messages or dates were munged. Be sure not to copy the index file, as IMail needs to recreate the UID.
All of my users (app. 75 of them) are using IMAP, so there's a goodly amount of messages to be converted. We'll be coming from version 3.1. At first glance, the problem appears to be extra x-headers in the body of the message, as well as the not-quite-identical date formats you mentioned. I'll know more when I get a chance to fix it.
Basic logic of the program is use a re-directed DIR to create a list of NetMail .BOX files, then have the program fetch a file name, and regurgitate it as an iMail .MBX file with the problem areas repaired.
